If you’re going to make your web presence on internet or in search engines, you should keep in mind that it’s not only the site design that makes visitors happy but if its not easy on navigation, no one will be happy to come back to your website. It is always said that website designing and SEO of a website is co-related with each other. If both work well, then your online strategy will definitely work out. Website presents your web products & online scheme and SEO makes your presence on internet for that products.
In this (web design) respect, I will always give more importance to website’s navigation. It should not be of JavaScript which will be not readable by search engines, with constraint that even upto now, major search engines including Google, Yahoo and MSN are not capable to read most of JavaScript coding. So, html navigation is always going to be better than any other navigation type. It must have all important links of your website and should be easily readable by search engine spiders.
Don’t forget to include a Site map, even Google recommends it in its part of Design and content guidelines in the recent Webmaster Guidelines Update that “Offer a site map to your users with links that point to the important parts of your site. If the site map is larger than 100 or so links, you may want to break the site map into separate pages”. Even, it’s always a useful part in Search engine optimization of a website which is always good for both visitors and search engines.

A search engine optimizer or a web marketer will know better how to use your targeted keywords in navigation with necessary keyword density.
